How do I indicate a safe website?
Shouldn't I be able to tell the program which websites are trusted? How do I do that?

Welcome to the Community Forums.
The safety of websites is determined centrally by Bright Cloud (the Webroot subsiduary that specialises in that field...you can get more information on this at http://www.brightcloud.com), and that is what 'feeds' WSA's Web Threat Shield.
You are only told/warned when a site you are trying to visit is deemed to be of dangerous or of low reputation, at which point the Threat Filter's blocking page is displayed. If you disagree with the determination made and/or believe that site to be safe then you have the option to 'mark' it or whitelist as safe locally on your system, by using the 'Unblock and proceed' option that you will find in the bottom lefthand corner of the blocking page.
By doing that you should find that in the future you will not be blocked from accessing that page. In addition, using that option will notify the web threat researchers at Bright Cloud to the fact that an override has been made and should prompt them to review their central determination.
One can also visit this page over at Bright Cloud and (i) check on the reputation assigned to a site here and/or (ii) submit a URL Reputation Change Request here if you feel a site has been incorrectly categorised
Other than the above there is no way currently of indicating a safe website.
